The flow numbers on some factory heads are very good and they are so cheap to get a better head (Mast for example) you sometimes have to really spend some big money to get a better thick deck head. At what boost levels do we start to see some issues with the thin decks on factory heads?

It really depends. Some people have run 20psi with their combo and not pushed water. Others have pushed water at 15psi. Cylinder pressure plays a role. Not just a boost number. After all, boost is just a measure of restriction. Somebody with a very free flowing setup might only be at 15 psi, but making way more power than another guy running 20psi with more restrictions in their setup.

The better the port job and the more aggresive the camshaft, the less boost you can run before the headsflex
