Was wondering if anyone would know if the 1st generation of the holley dominator would work on the ford 4.6 using the v3 software.

Well, the problem isn't with the V3 software/firmware, since it's for every ECU ever made (according to Holley Tech). The problem is with the later internal ECU hardware that's optimized for the Ford Modular & Chrysler Hemi engines:
